What to use to fill crack or small hole in pontoon floor?

I am in the process of replacing the floor carpet with vinyl. I am also removing the two pedestal seats on the bow of the boat. I am filling the existing holes where the seat base's were with a marine plywood patch screwed in. There will be a small crack around the patch. What should I use to fill the crack so it will not show thru the vinyl floor. I also have a few small holes where seats were screwed down. I am going with less seats so I will have more room. What should I use to fill these screw holes (8-10 of them)? Thanks in advance.

3M 5200 or Marinetex and sand the edges afterwards

I've also used automotive bondo with good results... I would be sure to seal all edges if possible.

Might be better because it is less expensive. Never thought of bondo
