Most pontoons use 20" motors. Any engines that are shorter than 20" probably won't have the power to push a pontoon, even @ 18'.

It all depends on how deep you set the engine in.
See, that comment is true in several ways.
Seriously though, if you can set the engine down enough, then a short shaft lower unit might work for you. Just have to watch for cavitation.
