I'm going to eventually get something like the ones in the pictures. Basically you can mount the base to your rails and then remove the pole holder when you aren't using it. I had one on an old john boat that I had and it seemed pretty sturdy, I never tried trolling with it though.

Problem for me is that it will get in the way of the mooring cover I think

These work well for us:

We have about 10 or 12 different rod positions around the boat. We used the extensions on the rear of the boat to get the rods higher up. Many trolling rods have a long grip behind the reel and we found it difficult to get the rod in and out of the Scotty rod holders without the extensions.

I'm looking for good rod holders too and, I completely forgot about the cover... The mounts will get in the way.

Most of the bases will allow mounting straight up or at 90 degrees of the base. You could mount the base to the inside of the rail....that should provide clearance for your cover.

Do any of you have ski tow bars you could use? This is what I did. I tipped the outside ones outward when I trolled in the keys.

I use these on my toon. they stick up less than a 1/2 inch. Never interfered with my mooring cover.

They are very sturdy and though harder to find you can get left hand threads and right hand for each side of boat. I only use right thread but on left side replace wing nut with a reg nut and a lock nut to keep it from coming loose on a snag.

Also lots of configurations. My sofas stuck up to far for reg height holders so I got extended ones

You can see two of mine here
