Here's some more info:
This is Merc's response from there web site,
We do not recommend continuously starting and shutting off the ignition as this will cause the fuel pump to run and may cause issues if the pump is continuously cycled. The alarm will sound for a moment at start up as a test to indicate the horn is working. You may contact an authorized Mercury dealer for assistance if the start up horn sounds too infrequently. Further, when turning on the battery switch, it is recommended to select one battery and not both at once.

Haven't heard from my dealer yet.

This is from my owners manual:
If the motor is new or the battery has been removed the starting procedure is as follows. Turn key on for one minute then off, then on and wait for the beep. If the beep doesn't sound then repeat above steps until beep is heard and then start the motor.

These procedures are somewhat confusing. I assume that when I turn off the batteries that the computer needs to reboot and is the fuel pump pumping fuel to the motor? Is that why I don't get a beep when I turn the key on the first time? Depending on what the dealer says I'm going to just turn the key on and leave it be and see if I ever get a beep. My motor won't even turn over until after the beep sounds. And the neutral light doesn't turn on until after I cycle through the key on and off a few times. No neutral light, no start up. Most of the time after the initial key on and off procedure the boat starts fine the rest of the time but I do recall a few times I had to cycle the key on and off.

To be honest I don't know if I have a battery isolator. I do have an ac plug that I can connect to an extension cord and charge the batteries. These batteries are the agm style. I was just told to use the boat in the 1+2 setting on the dial and to turn the dial to off when I'm done with the boat for the week. I suspect that I don't need to turn off the batteries at all, or just use the 1 or 2 setting instead of 1+2. Think I need to get my tack adjusted as well.
